Történetünk a távoli jövőben játszódik, mikor az emberiség a föld alá kényszerült. Ezek a falvak el vannak zárva a felszíntől és egymástól is. A falusaik napjai pedig a földrengésektől rettegve telnek. Az emberek járatokat ásnak a föld magja felé, hogy terjeszkedjenek. Jiiha faluban él a 14 éves árva Simon, aki egy földrengésben vesztette el szüleit; és Kamina, egy különc fiatal, ő az egyetlen, aki hisz a felszín létezésében, és mindenáron fel szeretne jutni oda. Ez az ő történetük. Egy nap Kamina belerángatja Simont egy őrült akcióba, be akarja törni a falut védelmező tetőt, Simon segítségével. A terv kudarcba fullad, és Kaminát bebörtönzik. Eközben Simon talál egy "nagy arcot", egy Gunment. Szeretné megmutatni Kaminának, így kiszabadítja és elindulnak a robot felé, de eközben egy hatalmas Gunmen zuhan a falu közepére, és megtámadja a falusiakat. Ekkor tűnik fel Yoko, történetünk 3. hőse. Simon beszáll a kis Gunmenbe, Kamina gyorsan el is kereszteli a verdát Lagann-ra ^^, és megpróbálják legyűrni a falura támadó szörnyet. Hármuknak sikerül legyőzniük a másik hatalmas robotot. Ezután meg sem állnak a felszínig, ahol rengeteg Gunmen várja őket...
